Grouper and Bolt.com got sued by Universal only recently.. so I can imagine..
I wonder if most of that wasn't the absurd amount of full anime episodes I see posted on the site. It would be nice if they'd make such things available for official and high quality download, I wager that'd make them a nice chunk of change (and adding subs to shows obviously isn't too hard, since small groups of fans do it pretty quickly)
It sounds like it was more than just anime, although that was probably a major portion of the items removed.
I'm trying to get a better idea of what titles may have been removed, to see if your theory pans out. In the meantime, there was an interesting side analysis of the situation posted at:

Followup: Apparently the request did not include all the anime titles, as I am seeing reports of some anime still being up there. Of course, there is nothing to stop this group from making a similar request for removal of copywritten items again.

I can't remember the last time JASRAC actually did any enforcement outside Japan. This is somewhat unprecedented.
Man, I got so many SM cds back in the day, long before I had any idea they were bootleg. I just thought I got lucky finding copies of older CDs for cheap :(
